My paper prescription for medikinet and parogen was refused at pharmacy and I was told my doctor needs to reissue a new code. Why?

Since this is most likely a cross-border prescription - I guess that you are a citizen of a country other than Poland and you do not have a prescription from a Polish doctor, it is not possible to use it for psychotropic drugs.
You will need to visit a Polish doctor and a new prescription.

Hard to tell without much info. Was it a paper prescription from polish doctor? Medikinet and Parogen need separate prescription.
Parogen needs a simple, standard prescription. If bought without insurance it can be written by a doctor even on an ordinary piece of paper if it contains all the drug, doctor and patient data. Doctor can prescribe up to 120 days of meds on it.
However Medikinet needs a special precription (so called Rpw prescripion). It has an unique number issued by National Healthcare. Only one (name) drug can be written on it. It needs a written dosage. Maximum amount of drug cannot excess 90 days of treatment. And it needs to have written overall amount of active substance.
For example:
Medikinet 10mg, 1 package of 30 tablets (300mg active substance) Dosage 1x1 tablet
If it was an electronic prescription maybe it lacked some similar data.
